i crossed a very crucial situation once in my project where my top level site of the sharepoint application got deleted and we don't find that in anywhere in central admin recycle bin also. The site was live and almost 90% of live data was existing in that application.
fortunately we got a content db backup of the site in our SQL box, which happens to take back up incrementally.
we dropped the unwanted site collection from that web application and we made that web application empty, then in the Central Administration--> Content Databases we have checked for the existence of content db for that web application. Now in SQL box we restored the backedup content db again into the SQL instance with different name and in the central admin we added the content db reference to the web application. Now the wonder is we got to have an application up and running.
